Steroids finally made it to baseball's banned substance list in 1991I don't think there was an explicit rule against it until 2003 or so. I also wonder how prevalent it really was. I'm thinking that maybe something like 10%-15% among active players at any one time at the peak, with a much higher portion that used ever. So I can see holding it against people morally. However, I think the actual value of PEDs to performance is greatly overstated by sportswriters.

Apparently investigators retested those samples and found traces ...but everything im seeing is pretty vague. I dont follow the sport I always assumed MLB busted him. They way it gets covered I would've thought the evidence would be way more damning. A whole lot of sealed documents, allegations, tell all books.

Yeah. I don't think anyone really doubts that he did use PEDs, but if someone were determined not to believe it, they could find justification.
IMO, it doesn't matter that much if we're evaluating him as a player. One of the worst things about the moralistic outrage campaign led by assholes like Bob Costas is that it assumes away a lot of what makes the sport so fun. Going into 1998, Bonds was the best player in the game, but clearly slowing down. He leaned into it, moving away from the young-player skills and toward focusing on old-player skills. Part of that involved becoming more of a pull hitter, more of a flyball hitter, and changing his workout regimen (and PED use was just one aspect of that), which was already famously intense, to focus more on strength. And that led to a kind of second prime, which people just stupidly dismiss as being solely caused by PEDs. The evidence that PEDs noticeably affect baseball performance (aside from slowing down age-related decline) is much weaker than people think--almost non-existent, though I guess it's impossible to say when you're talking about an individual.
OK. Didn't know that. Was there a specific list? I would assume that some substances classified that way are/were OK.
