First off, I liked this theory when I first read it on dakka or chainsword/bolter because it matches my thoughts that the Alphas are still loyal - their legio modus operandi is to act independently, with utter disregard for the individual (and individual glory), often with one hand seemingly at odds with the other (to outside observers) while still working for the benefit of the whole.
Would the Alphas seemingly split into factions (as everyone suspects), with a loyalist side fighting the traitors while fooling everyone else? Would the Alphas then manipulate outcomes of battles, wars and crusades so the Imperium came out the other side strategically ahead? That's actually what the Alpha Legion does. Precisely and exactly what they do. IMO, it's a foregone conclusion that the Alphas are loyalists.
That said, the rest of the stuff has a lot wrong with it.
First of all, GW is not that competent.
It's like all of these conspiracy theories about famous events that has the government involved in a grand coverup of epic scales. No. The government is not that competent. They always fuck something up. "Never attribute to malice that which can be attributed to incompetence." - Napolean. For all of the theory about the missing legions and the missing Primarchs and the supposed developmental secrecy of the three legions, GW would have to have engaged in a decades-long epic and cohesive and consistent storytelling (ala GRRM) where the fluff seeds planted 10-20 years ago are still yet to pay off?
What has GW ever done that makes you think that they're that competent? That would require patience, forethought and planning. Games Workshop. Think about that one for a few minutes. Let it sink in. After you're done chuckling and shaking your head, consider the following in universe reasons why it does't make any sense.
How were the legions numbered? I-XX.
Sanctioned Legions: II and XI. (We don't even know if they were sanctioned, along with their primarchs, except via one internal thought bubble by the Big Dog.
Supersecretsquirrel watchmen legions: VI, XVII and XX.
So if the legions were numbered before the primarchs were found, when they themselves were founded, then you don't think there would have ben any questions like, "Hey, we're mixing up batch #13 here. WTF happened to 6 and 12?"
Da Emprah, "Nah, forget about those. 6 and 12 are stupid numbers so I decided to skip them."
