I think he didn't like him because his nature is completely contradictory to his business sense. Once GSP had the belt again back in '08, he got himself expensive agents and management. Dana and the team had to negotiate with them, and he was on a really good wicket for the duration of his reign.

He only wants to fight Khabib and Dana won't let that happen as GSP vacated after beating Bisping and I don't think he bought the colitis thing. To some extent, I can see why he wouldn't allow that superfight as GSP could probably dethrone their second biggest LW star and then vacate again.

GSP also turned down the Silva fight. At the time it was the biggest fight Dana could make.
Further to point 3, he made his comments about the sport/UFC being drug riddled after walking away. His relationship with Dana was already terrible at this point and the snowball effect of his comments eventually led to the USADA drug program. It cost the UFC a lot of money (and still does).
It's probably worth mentioning that Dana also claims defending the Middleweight title was part of GSP's contractual obligation.
