Speaking of which...

The AAL-1971/9.1 Troop Transport, also known as an Atmospheric Assault Lander (AAL) or First Order Transporter was used in Ep. 7.

Also, the engines in the back of the Mando ep ship were wider & stick way out the side.

It's a similar model... but definitely different. I suppose you could contest which one is the upgrade... but because we see the Sith Eternal with the ultimate upgrade & it has the lower cockpit... I think it's safe to say the First Order was given the inferior ship to build. Although both orgs were ultimately controlled by Sid... the Sith Eternal were kept a secret from the First Order... & so the First Order wasn't the end game for Sid... & so that makes sense that they wouldn't care whether or not the First Order had inferior tech.
Ships with loading decks are not uncommon, however this design is specific to either the First Order or the Sith Eternal. It's definitely not something left over from the crumbled Empire. Gideon is without a doubt working for either the First Order or the Sith Eternal.
The Sith Eternal have an upgraded version of both of these that we saw at the end of ep. 9 after Finn released his horses from his "Fortitude" transporter.... (1:42:48) the Sith Troopers showed up in teh upgraded AAL-2100/9.5 - which brings the back end back in... has the upgraded lower cockpit... but also has a big gun on top. So the one we see in Mando appears to be a model somewhere in between the First Order's transport ship & teh Sith Eternal's transport ship.
It's more closely related to the Sith Eternal ship & so while not EXACT science... I think this strongly indicates that Gideon is working for the Sith Eternal & just using regular storm troopers so as not to spoil the surprise of Sid's big reveal with the red sith troopers.
Also pointing toward this theory is that he's heavily involved in cloning & even had a few of his own in that base Creed & Marchall Thicc blew up. I felt like Gideon was Sith Eternal just on cloning alone, but with the transport ship similarities... it drives that theory home even more imo.
