Obama and Trump are different animals. You can disagree with Obama's politics, but he is a dignified and a decent human being. Donald Trump is an embodiment of the most crass, least dignified, and most immoral aspects of American culture. He grabs women by the pussy, he cheats with porn stars, he scams people out of money, he talks shit, hurls insults, and most relevant in this conversation, he has directly attacked and insulted black Americans.
So yeah, supporting Trump carries a certain baggage that supporting any other American politician does not, outside of Roy Moore or Anthony Weiner or something. That is to be expected.

It's a poor comparison because the Kanye West situation has a broad history. West is the person who said that "George bush doesn't like black people." over the Louisiana floods. His music has frequently taken a political tone that suggests that he is concerned about the general treatment of the black community by the right wing side of the political spectrum.
Just how often he's rapped about the prison situation juxtaposed with supporting an administration that includes Jeff Sessions should make anyone pause.

In the link I included are multiple lyrical references to the prison situation as it affects black America.
This administration has Jeff Sessions, supports the War on Drugs, is headed by an individual who took out a full page ad to castigate black teens for a crime they didn't comment and never apologized, and this administration rolled more people into private prisons.
On that element alone, Kanye's music suggests that this administration is a poor fit for him politically.
