IIRC, the theory used to be that Homo Sapiens wiped out Neanderthals through generations of warfare. Today, it's accepted that while there was violence between the two groups, "pure" Neanderthals eventually died out through mating with Homo Sapiens until they were no longer a distinct species.

Looks like there a few theories such as that, disease, neanderthals possibly losing their food source whilst sapiens were more versitile with food. I think sapiens possibly manipulating weapons better was also mentioned.
