Injured, Active Rest?

Hey there,

So I injured my AC joint in my left shoulder and I'm taking another 2 months off of heavy lifting and martial arts training.

I started running in the mornings, which has been good, but I'm wondering if there is anything else I can be doing to injury proof my body for when I get back.

I've had some minor problems with my left knee, both my wrists, my lower back, and my neck, and I'd like to take the next 2 months and strengthen these weak areas if at all possible.

Can anyone recommend a good program for my needs, or do I need to see a professional?
 
I used to have a lot of little problems here and there, but I gotta say, squatting has made that shit clear up pretty well.
